There are a few things you can do to help separate stroke and fill in Illustrator. The first is to use the arrow keys to move the cursor over the area you want to fill in. This will help you determine where the Stroke line should start and end. The second thing you can do is use the selection tool (L) to select all of the pixels in the area you want to fill in. This will help you keep everything together when filling in your illustrations.
